There has been quite a lot on this subject already. A search may well show up alternatives to what I will advise. My experiances are with trying to play and export Microsoft ISO MPEG-4 V1 files with an ASF extension.
I found that Flip4mac enabled Quicktime to play Microsoft ISO MPEG-4 V1 files with an ASF extension. This is done within Quicktime.
The player version is free but you need to pay for versions to export to WMV files. I do not know whether the free player version would enable you to export to a format that your QT pro would be able to export to anyway.
The story could have ended here if it were not for the fact that QT 7.1.3 broke Flip4Mac functionality for these files:

Alternatives:
VLC will play almost anything but I don't think that it will export
Perian is meant to be good but it didn't work with Microsoft ISO MPEG-4 V1 for me. This may be because I already had Flip4Mac installed and it was in conflict. I really havn't investigated this one much.
The only workaround that I now have is to use VisualHub to export to whatever I want. A simpler (and free) program from the same people is isquint that exports to ipod format only.

Note that these releases are intended for distributors and system integrators. Users that wish to compile from source themselves are strongly encouraged to consider using the development branch (see above), this is the only version on which FFmpeg developers actively work. The release branches only cherry pick selected changes from the development branch, which therefore receives much more and much faster bug fixes such as additional features and security patches.
